Offhand, I typically only use two sites to find the best airline deal. (Sometimes I'll put more effort into it though.) It's not always about getting the lowest deal, but a great deal. There is a difference.

1) Kayak. I find this site to be a very good indicator for ticket prices. I haven't found it useful to compare kayaks results with Orbitz, Travelocity, etc because their prices are always the same, in my experience. I found one flaw in Kayak. When one uses the +/- days feature, usually the prices for the days to either side of the input are higher, but if you change the input to one of those other days, the price is same as the original search.
To illustrate, search 22 July +/- 3 days. 21 July will be at a higher price. Begin another search using 21 July +/- 3 days and you'll find the price matches 22 July in the first search.

2) Momondo. I found this site almost useless for domestic American flights, but it's always worth checking out. Once you found your dates, search against Momondo. Sometimes they have phenomenal deals, but one thing to look out for are hidden taxes! Taxes usually aren't included in Momondo flights, so always explore the results further.

3) In my previous post on travel I mentioned WhichBudget.com. It's more work, but often times you can use this site to find cheapo airlines or cheap/sale prices that normally aren't always listed in the results for Kayak or Momondo.

One time I flew from Copenhagen to Denmark using the three-step method and got there for less than $100 USD, which is totally an awesome deal. Anyone who has flown in and out of Denmark knows how expensive it is to fly there.

Typically I go straight to the airline website and check out the deals they're offering that other sites like orbitz and travelocity don't have access to. I find that Jetblue and Delta have the best offers, usually.

For example, right now you can fly from Atlanta to most major US cities for under $100. They usually have offers to Europe, from NYC, to the Carribean, and Latin America.
